If Obama will "side with the Muslims" as conservatives misquote him as saying, why are Muslims being profiled?

Why are people flying in and out of Cuba, Iran, Sudan, Syria, Afghanistan, Algeria, Iraq, Lebanon, Libya, Nigeria, Pakistan, Saudi Arabia, Somalia and Yemen being singled out as possible suspects and given individual attention? That's even further than W Bush went, isn't it?
